I am not a specialist in deploying Skype for business, but from the experience of the MyChat corporate messenger I can say that this is done in two stages:
1. Importing AD users from the domain into the server database. Usually over LDAP.
2. Setting up transparent client authorization so that Windows users do not enter their logins and passwords.
If the domain is not used, there is an option with automatic registration by Windows login, but then it will not be possible for everyone to quickly deploy the client part through the MSI package, because the GPO is not available without a domain. You will have to come up with something like launching a client application from the command line.
