Why does Yandex Webmaster swear at 404?

With the latest updates, Yandex is bombarded with messages, saying there are two or more identical pages.
I go to check, and these pages are 404, which is normal in my situation, but what should I do so that Yandex also considers that this is normal? The pages are not relevant and have been removed.
