Why does FRAPS display in Chrome's FPS window?

Because you have FPS display enabled.
It can be turned off by pressing the Overlay Hotkey (second tab of FRAPS).

Probably because in the chrome settings you have GPU render acceleration and fraps perceives it as a game?

Because FRAPS does not care what application the window belongs to, if the active window is OpenGL or DirectX, then it will shove its FPS overlay there. And Google Chrome uses OpenGL for rendering with a graphics card.
