Why did deleted messages appear after updating Skype.?

Today I discovered that my Skype logged me out and required an update.
Updated and went in, I found that the contacts that had their history cleaned up earlier, it suddenly reappeared, hence the question could it be a Skype glitch or someone was wielding at my computer?
Does Skype delete messages in its database or mark them as deleted?
PS I deleted it through the SkypeIRCh program, and not through Skype itself

Skype stores messages in a SQLite database without the "auto vacuum" option, so entries marked for deletion are not immediately cleared, but stored for some time in the "freelist" area.
