Web prototyping systems for websites. Which ones do you use?

Analogues and similar moqups.com . Free or partially free (while maintaining full functionality and the ability to work).

Used framebox , pretty good tool, comparable to moqups. Protoshare is also good, but it is not free (there is a trial - 30 days). You can also try gomockingbird .
In general, in my work I most often use Axure , although this is not an online tool (which may not be a bad thing), you can quite post the results of your work on the web for access to other participants. Well, finished printed wireframes with pens / markers.
