Hello. I want to ask you the following question: will the cost per click increase when you add sitelinks in Yandex Direct?

sitelinks do not require an increase in advertising costs - a click on a sitelink is paid in the same way as one click on an ad. If a user clicks on multiple links while viewing an ad, you will only pay for one click.
