The search engines will see. The same Crome and Yandex Browser accurately send data from visited urls. If you do not want the subdomain to be indexed, then the best way would be to whitelist the ips for which entry is allowed, and block everything else. Robots file, noindex headers, etc. are only recommendations for search engines and are often ignored.
In no case do not disable the main domain.
