How would you recommend splitting SSD and HDD in CentOS Server?

Yes:
Supermicro X7DCA-L / 2 x Xeon 5148LV / 24Gb DDR 2
SSD Vertex 450 128Gb
WD RED 1Tb Required :
Install
CentOS 7 Server + ISPManager 5 / LAMP + Samba / work 7x24
hours

The system and all basic services on SSD
OS + LAMP + ISP
Samba, and swap, backups on HDD.
By distributing important sections on 2 disks, the reliability of the server will drop by 2 times.
Without samba and swap in your case, the server will be able to start up and continue working 24/7 and provide access to LAMP and ISP.
If I were you, I would make KVM and a container for a customized system. 30-50Gb on SSD. and this container has already been backed up. The recovery speed from the container will be higher in case of a hard problem.
And in the future, you can raise a couple more virtual machines, at least on ssd, at least on HDD.

The system on WD RED 1Tb, and mount the SSD and put the site scripts and the database there.
If the recording is supposed to be active, then when partitioning the Vertex 450 128Gb SSD, it would be nice to create a 100GB partition, and leave the rest unallocated.
