How to merge layers with a layer style in Photoshop?
I have Photoshop cc 2015. I want to merge the layers into a single image, but on many layers there is a Multiply layer style and when I press Ctrl + E the layer style automatically changes to Normal. How to merge the layers so that the picture remains the same as I made it?

The question is not entirely clear, if you reduce 2 layers with different overlays, there will always be Normal.
Try Ctrl+Alt+Shift+E - this command will create an image from all active layers, but the layers themselves will not be touched. Or Ctrl + Shift + E - will bring all visible layers to the background, and the invisible ones will not be touched.
If the Flatten image does not help (Layers menu or right click on any layer in the layers panel), then collect all the layers into a smart object, and then rasterize.
PS By the way, I made a test file, set the multiply mode and even Merge layers merged everything normally, without resetting the overlay style.
