How to flash Xbee module (X-CTU)?

I have Windows 8.1 and
1) XBee-USB adapter v2
amperka.ru/product/xbee-usb-converter
2) Bluetooth Bee
amperka.ru/product/bluetooth-bee
3) Wi-Fi Bee
amperka.ru/product/wifi-bee
The adapter is defined as the COM port of the Arduino Uno.
The XCTU program sees the COM port, but does not see any module (neither wifi nor bluetooth).

Rummaged the entire Internet. Changing the baud to 115200 helps a lot, but I have already tried all the possible options, all to no avail.

It turned out to flash through PuTTY at a speed of 38400 bps. If an error Error: (0) comes in response, then you just need to send the AT command again.
And X-CTU is designed exclusively for modules from digi.com

Unfortunately, I can't see the picture. Do I understand correctly that you are trying to communicate with the Bluetooth Bee and Wi-Fi Bee via the X-CTU using the XBee-USB adapter?
If so, then I'm afraid it won't work. After all, X-CTU is Digi's software for working with its modules.
Perhaps a USB-UART converter on the FT232 or CP2102 will help you, without any atmega there.
PS try sending commands to the COM port using the terminal.
