The problem is that direct perceives a comma as a separator of negative phrases, no matter if it is in quotes or not.

Eg. we have size 3, but no 3.5 - how to exclude 3.5? And it is better to exclude "3," altogether.

Yandex does not take into account commas, periods and other punctuation marks, so you cannot exclude them. For him, "size 3.5" = "size 3 5".
You have two options:
1. Add all other numbers to the phrase with the indicated size, for example:
kitchen 3 meters -1 -2 -4 -5 -6 -7 -8 -9
This will work reliably.
2. Less reliable (I'm not sure that it will work clearly in your case), but a more accurate option.
