How do you backup websites?

Good afternoon!
The essence of my work is that there are a large number of sites (more than 20), which I am working on.
Refinement in the style of "move this block to another place", "make a feedback form", etc. That is, no complex development work, only edits on the working site. Since the site is already working, sometimes unpleasant situations happen in which backups of files and databases save.
But the problem is that simply copying files via FTP, for example, of a large online store, drags on for an unimaginable time (almost a day).
Another problem is that there is simply no space on the server for a backup copy. Accordingly, SSH cannot be used without breaking the system.

Actually not very difficult. The script unloads the database and compresses the directory of files into an archive (into one file). For it has long been known that one file is copied faster than many. Almost regardless of the copy protocol.
But there is a counter question - do you have shared hosting or VDS\VPS? Because if it is shared, then the issue can be resolved (if the hosting admins are not contacted) only through web programming, and I am not strong in it. If VDS, then I can write a script for free, it's not complicated.
Well, I can offer to rent VDS on our hosting. The organization in which I work provides such a service, so far only to a very narrow circle of acquaintances.
