There is such a problem: when receiving an application by mail, the user is associated with the root organization. And in fact, he treats a subordinate. I can't figure out how to change this position. And the Mail domain reflecting the organization registered. And the LDAP Directory associated with the organization registered.
I have one domain, child organizations are present as separate OUs. And he started them with separate LDAP directories.

Do not believe me, I recently deployed from scratch, I also encountered this problem.
Everything is solved like this: Administration - rules - Rules for assigning an application created through a mail receiver
Create a rule, put it above the root one (default rules)
Specify the criterion: "User capabilities profile" select a profile (multiple profiles are possible)
Action: "Organization specified in the profile user"
If another criterion is specified, the action does not work. Maybe some bug. I have GLPI version 9.4.0
