Yandex Mail has nothing to do with the presence/operation of the site.
The main thing is whether the domain name for which the mailbox is set up works and is correctly configured.
Thus, if the domain is registered, paid for, correctly delegated to DNS, DNS has at least an MX-record, then the mailbox will work - letters will be sent to it.
To add a domain to pdd.yandex.ru, you need to verify it using one of the methods suggested by Yandex. This can only be done by the domain owner who has access data to the domain control panel from the domain registrar. In the same way, the domain owner can "untie" it from Yandex mail. In this case, at least, letters will stop coming to the mailbox. Regarding the removal of the box - I doubt it very much. Most likely the box will need to be deleted through pdd.yandex.ru.
