On cisco catalyst ports, pause frame receive counters are growing (judging by the output sh int gx/xx flowcontrol).
Please explain what exactly and how should the effect of turning on Flow Control on the ports appear?

After enabling Flow Control, when the queue on the port is full, a pause frame will be sent and the device on the other side of the link will slow down the transmission. As a result, get a more uniform load on the port.
