What is the best way to organize the site menu?
I am updating the site. On the old menu, it was formed in a js file and was not shown in html. Now the menu is formed directly in html in tags <ul><li>
. Hence the question: which option is better for search engine optimization? Wouldn't that extra content at the top of the page hurt? What advice, considerations do you have? PS The menu is huge - about 200 pages.

The menu is the main element of navigation, it will only benefit you.
If all the links inside are structured and divided into sections and subsections, then 200 pages can be fine. But here it is difficult to say for sure without seeing your structure.
Search engines are smart and know what site navigation is, treating such blocks accordingly. In general, in most cases, it doesn’t matter how search engines consider only the visible part of the content - at least insert a million characters there with banners - without content this is an empty space
Search engines separate the concepts of useful content from functionality (navigation).
No matter how many signs there are in your menu, if it is properly designed, the search engines will understand this and will greatly appreciate it. I mean good structure, semantic markup, written roles (they improve the accessibility of the site for screen readers used by the visually impaired, this moment will also raise the weight of the site).
Search engines first of all evaluate the useful content on the page - what is directly interesting to the user, and the presence of navigation is evaluated separately - as the usability of the site. Therefore, if the content on the page is really useful and unique, you can not worry about its weight, even if it has fewer characters than the menu.
Pages where there is nothing at all is better to close from indexing.
Roles? And what kind of animal is this? The site is being completely rebuilt, so the final architecture is not yet clear, so I use the structure from the old site (which is well indexed), but many pages are dynamic and often they occupy positions in the top. How about reading about the visually impaired? Something I haven’t even bothered with this yet - I’m ready to help the poor fellows.
