VS 2013: how to reread project directory?

When I switch to another branch or go back to early commits VS doesn't understand this. That is, git switched, new files and folders appeared, old files and folders disappeared. And VS, when running the code, says that it didn’t find such and such (although they are in the folder), but lost the old ones (although they are no longer used in the code).
How do you deal with it?
UPD:
And it's not just about the code - it's about assets too. If some JS lib appears in the file system without the knowledge of VS, then the latter will not transfer this lib to where it should be when publishing.
