Is there a self-hosted piwik-type analytics system that would display all real user requests and clicks on them from the yandex and google search engines to the site? Of course, bypassing the installation of the analytics codes of these search engines. Or is it even useless to search and there is nothing like that?
I looked through about sixty of the most popular analytics systems. Maybe I missed something when viewing the capabilities of these systems.

Both Yandex and Google some time ago hid search queries in the referrer when users navigated from search to sites. At least for most of the traffic. At the moment, Yandex does not encrypt only search traffic from mobile devices. But most likely it won't last long.
Answering the question: such analytics systems do not exist. To get information about search queries, you need to set search engine counters.
