In general, the story is simple, there are clients with Windows and Linux on board. There is a need for constant copying of paths. Is there any way to teach nautilus / gnome to understand windows paths or windows linux?

Microsoft has put so much effort into making mixed networks inconvenient, so there's probably no one-size-fits-all solution.
Describe in more detail where exactly you have and which links do not work? More precisely, not so, in what applications do your links work everywhere?
I know of only one place where everything is universal - http and browsers. Run your file servers over an http layer and it will work everywhere. For example, webdav can be both mounted in nautilus/explorer and opened via http
