Is the EEPROM erased when flashing the Arduino?

The bottom line is whether it will be interesting to erase the memory with the firmware or not. There is nothing to check at hand right now.

I have never used the Aurdin environment, but theoretically, before the firmware, it should be possible to specify what to erase and what not. Flash in any case rubs because we write in it, but the fuses and its industry should be customizable. (At least it's the same everywhere).
