Is a "bonus" added to the contract amount?

Hello everyone, there is a contract not big for a fixed price. I have such a problem - I need the money urgently and if the client sends them under the contract, as usual, it will be 1.5 - 2 weeks until they become availible. I have been sent money more than once with the so-called "bonus" when the client simply sends some amount to you. So they immediately refuse to "Pending" without in progress and in review. My question is, when the contract is closed, will the contract amount indicate the entire amount that I received from this client or just what he sent specifically within the contract?
