How to transfer data from one database to another?

There is a site database that was on bitrix. Now the site is completely redesigned, and we put it on our engine. Please tell me the best option for transferring data from the old database to the new one. Database structures are completely different.

If the structure is different, then handle the transition scripts yourself. In general, it is easier to refrain from transition or transfer.

If there is no desire to write scripts (not necessarily on Bitrix, but simply on php), then, yes, you can do it manually. Transfer any number of tables per day.
