How to set up a folder in GitHub Windows client?

Actually, I'm just getting started with git. I downloaded this https://windows.github.com/ and create a new repository. I'm a web developer actually making websites, and let's say I need the project to be in the C:\xampp\htdocs\test.dev\www folder, in the github program I click on + specify this folder and the project is created in the C:\xampp\htdocs folder \test.dev\www\PROJECT NAME how can I avoid this? Any ideas? Maybe I don't understand something :(
