How to save changes to a bootable flash drive?

When downloading applications or changing file settings in a bootable flash drive after a reboot, everything disappears and starts over again. How to save all changes in a bootable flash drive?

If Linux, then when creating a flash drive via unetbootin, you can specify the amount of free space that can be used to save anything.
But it's easier to stupidly install Linux on a USB flash drive.

A bootable flash drive is about the same as any storage medium (floppy disk, hard drive). The behavior of the system depends on what programs have loaded and run from it.
If you are talking about an analogue of LiveCD - then nothing, it is sharpened to work without saving changes. So, you need to write to the USB flash drive what saves the changes.
