ffmpeg allows you to work with audio and video independently without compressing video, i.e. it will be enough to repack only the sound, these are minutes.
The general idea is to find timestamps where you need to replace a piece of the audio track, then cut the corresponding parts of the track into separate files, and assemble it back, replacing the cut pieces with your own empty one.
It's better to read the documentation and google examples, with or without a filter.
