How to properly publish an application in iTunes?

The situation is the following. There is a paid account IOS Developer, IOS Distributor. This account has been added to Xcode. An app was created on iTunes Connect on behalf of this account. Using Xcode, I make *.ipa, upload it to ApplicationLoader (on behalf of the same account) - but the iTunes Connect website still has a message: "Load the assembly using Xcode or Application Loader".
Question: what did I do wrong?
And in general, if not difficult, please explain the logic of publishing in Apple. And the manuals are a bit confusing.
