From my Java application, I launch a third-party application through a system command. At startup, a window pops up from the firewall, offering to allow access. Manually adding a program to the firewall ignore list is not an option, disabling it too.

You don't need to do anything, in any case, it does not respond to the launch of the application . The firewall does not work with programs and applications in any way, and does not react to them in any way! The firewall only works with the network.

The job of a firewall is to control access to the network. Someone is trying to send a network request - and the firewall is asking you if you should allow this traffic or not.
Can you answer.
You can also write a rule for the firewall - exactly how to deal with this traffic.
Or turn off the firewall.
