How to configure cnc in Bitrix when there is a large nesting of sections?

In general, as VicTHOR already said, you can use such a parameter as SECTION_CODE_PATH (you can read more about CNC in the documentation)
As for your structure:

Section1/Section2/Section3/Element

I would not recommend you to use this structure, since when you include a product in several sections, you will have a complete mess with canonical links and duplicates in the catalog.
Use a layout for sections:
/catalog/#SECTION_CODE_PATH#/
And for elements:
/product/#ELEMENT_CODE#/
This will allow you to include one product in several sections, but there will be no problems with either CNC, canonical or search.
