Somehow you are confusing different concepts.
If he uploaded a PHP file to the site so that it is executed when accessed from the browser, then we can assume that the site has been hacked! He can place ads there, and download closed content, etc.
If he managed to place JavaScript on the page, then he can only influence this page, and already in the browser, and not on the server.
