we thought that they deleted it through the site, but for some reason the site directory was deleted only after 2 days

Good afternoon, administering VDS & VPS without a system admin is quite difficult if there is no knowledge.
Given that the site is on the VP, it is quite possible that you did not update the site or, as an option, installed zeroed versions of premium plugins, which had a lot of vulnerabilities. Having found a vulnerability, the attackers injected a script that deleted the website files, and then deleted the rest using a CRON task.
As an option, deploy the site from an old backup, scan it and remove all possible vulnerabilities. Then look in the webarchive and if there are fresh pictures, then use the parser to get the latest articles, etc. (everything you can get) and import it into your old site to update it.
Well, be sure - make backups on VPS / VDS yourself. Not the hoster should do this for you, but you! You can additionally upload backups to the cloud.
If you cannot make backups at the system and hosting levels, then you can do it at the VP level.
