Do different applications respond differently to MTU changes?

There is a 5GHz router and a PC with a pci-e adapter.

At random times, some applications start to ping terribly, while others work fine.
I ping the router - everything is fine, I ping the remote address - everything is fine.
But if at this moment I change the MTU in the router settings, everything returns to normal. Some applications and games lag terribly, but show normal ping and 0% packet loss.
How can I even find out the nature of the phenomenon?

Leave the MTU in the router settings at the default value.
Any network equipment does not understand if the MTU is set incorrectly and starts to be very weird.
Igor brakes are usually not connected to the network in any way.

First, there is no such terribly ping.
Second, packet loss can directly depend on the mtu.
The third basic "ping" packet size is very small, and on packets of this size, loss may not be detected, especially in radio environments.
Fourth, some applications are such an inaccurate definition that it does not allow drawing at least some conclusions, maybe your cpu load goes to 100%.
Fifth, packet loss to different nodes can be different.
Try to use ping with larger packets at the time of network problems, if these are network problems at all, this does not follow from your description.

MTU in the router and the provider, if they are different, then there will be packet fragmentation, this is (normal), but this can lead to an increase in ping and check if packet fragmentation works correctly for you, all this can be done from the console with the ping command with the appropriate keys on Windows, this is done like this ping yandex.ru -4 -l 65500
