IMHO MIPT > MSU > HSE.
If you are really willing to spend a lot of time studying, then I think MIPT would be the best option. He is also known abroad, although less than Moscow State University. And a good CS in the educational program will be a plus, unlike MM MSU.
I heard that there are quite a lot of problems at Moscow State University now: outdated education (although this does not apply to mathematics), it is not clear where the money goes (dormitories are in a terrible state), etc.
