There is a solution for Linux , in the comments there is a link to a solution for Windows.
The Linux firewall can assign different routing labels to outgoing traffic by user ID and group ID, but not by process ID, unfortunately.
You need to run a proxy server on the VPN server and set it in the Skype settings so that it works only through this proxy.
If the proxy accepts connections with authorization and via https, then you can refuse vpn.
