Is there a way to automate the overlay of one composition on another for a bunch of files (maybe something like batch processing like in Photoshop)?

A lot of things make scripting easier, you can find ready-made ones on the Internet or write it yourself (JavaScript). This is a kind of automation in AE, you can do anything, up to reading the contents of external files.
