There is a Yandex map with a bunch of marks on it.
The number of labels is about 9000 and the amount of JSON data is about 6 mb.
What are some ways to reduce the file size to display labels faster?

when loading a map and on a zoom event, load only those labels that will fit on the map.
+ make a limit on the number of points on the screen.

So you already have a solution, only you don't use it.
Depending on the scale, you return groups and single labels.
The scale has changed, you are loading new groups and single marks for the map fragment.
Now "Yandex map" does the grouping for you
