subdomain directories for storage like sites won't work.
listing is prohibited, but download / upload must be allowed.

There are two options - either a ban at the level of the web server (it is unlikely, I did not look at the configs), or incorrect permissions on directories / files. See which user Apache and PHP are running under - and change the owner/group accordingly.
