Why does the program say when mining primecoin that it is mined less than in reality?

This is not the number of XPM, but ShareValue - the number of shares, on the basis of which your share in the general pool is calculated. If the pool finds a solution to the block - your share is considered. The ball is reset every 60 blocks, if my memory serves me right. You can see everything in the personal stats section of the pool website.
