Where to dig in the server settings on FreeBsd?

Hello comrades. There are two servers: freebsd (48gb ram) and debian (8gb ram). There is a php script for processing txt files with entering into the mysql database. Can you please tell me why debian processes the same data much faster, although the freebsd server has much better hardware? In the mysql settings, both there and there, the restriction on the use of RAM is disabled. I won't say which processors, but freebsd is better than debian.

@Zarom

You need to know:
What disks are there and there, what RAID, what FS, with or without journaling, with atime, what versions of mySQL, how do the configs differ?
