What is the best way to use Yandex Direct?

In general terms:
1) In the form of cost savings, use bid managers to manage bids. But then another question arises, what kind of bid manager to use? :

- use third-party services (monthly fee);
- use a third-party service (no subscription fee, but all funds go through them).

- Use an account that is connected to third-party services. For money, everything seems to be the same, just Yandex unfastens with its partner. But then the question arises, how to become a Yandex partner and what are the conditions.

If you answer exactly within the framework of your question, then the best option is to use a third-party bid management system with a minimum or no subscription fee. In principle, choose any, for example, R-broker.
To become a Yandex partner and receive a commission from it (and it is not that big), you need to keep a certain turnover, the number of customers, the dynamics of development, and have certified specialists. If you only run your campaigns on a small budget, then you won't be able to do it.
Another reasonable option is to contact an agency or a specialist who work without their own commission and put advertising in their hands. And, if you are even more or less versed in contextual advertising, you can win well: the agency will use its advertising management system, its resources, knowledge and time, fulfilling your instructions, and you, in turn, will always have access to your account and the ability to control the work, correcting it to the best of your knowledge.

Yandex Direct is an unreasonably expensive thing, unless you are doing something completely unique.
We have used it over the years.
Almost always, the cost of attracted visitors is several times higher than the profit from them.
If your budget is less than 100,000 - no tricks will help.
Starting from 100,000 per month, some logic in Yandex.Direct optimization starts to work.
But less than 200-300 thousand rubles a month - Yandex Direct is nothing at all.
