The disadvantages of this method are that you need to keep the entire blockchain on your server, and the advantages are obvious, the bitcoins are only with you and what will happen with them depends only on you and your security measures. Also, third-party merchants take a commission for their services, in the case of bitcoind, you avoid this trouble.
If you don’t want to mess around with bitcoind or the server does not allow you to accommodate the entire block chain, then you can use bitaps.com or the blockchain.info API as an option.
