No, on pure ios, without a jailbreak, this will not work.
There is a dirty hack for installing 2 Skypes on the iPad at the same time, but in the case of the iPhone it will not work.

As far as I know, this is possible. For example, open one account in the skype application, and the second in imo.im (or another messenger that supports Skype).
