While working SAMI! all Linux programs closed and the shortcuts (launch icons) from the tray and the main / main menu (analogous to the "Start" button in Windows) of all Linux programs (exactly all those that run inside the Linux virtual environment - BUILT into the OS !; installed in the system or from the Google Play store - they have not gone away and work normally).
The files in the home folder of the virtual machine remained untouched ...
The rest of the software (from Google Play) is in place and continues to work.
All work in the OS in the normal mode: without any manipulations with the configs and OS settings.

How to return the shortcuts and why could this happen?
