Is it possible to operate an online store from one legal entity, and make an SSL certificate for a domain to another legal entity?

The law does not regulate this issue in any way. It's a matter of customer confidence in you. You buy from one office, and the site belongs to another. Explicitly prescribe the affiliation of both offices in the rules of the site, IMHO, this will be enough.
