Setting up hosting for learning purposes?

Good day,
(and to my admin, who also answers questions here)
In order to improve my knowledge, I turned to my admin (tautology) with a request to throw me a problem. In the conditions of the task, it was said "Deploy hosting". From the one provided, I have a VDS (for my convenience, I installed Ubuntu Server 14.04.3 LTS) and a 4th level domain. The domain was delegated from the network and given to my servers, which I created a little later. Created according to this guide. After I rolled VestaCP and that's all, but I didn't figure out how it works. It took a day and eventually reinstalled the system. I repeated the settings of NS1 \ NS2 and I think I can try something else? I understand you can roll Apache2 + MySQL + PHP, but I need billing. Make packages limited by traffic, memory, etc.
With what I have questions:
- how to properly bind domains \ issue subdomains?
- (if you take VestaCP) how to properly configure the configs so that by adding a domain through the admin panel it works correctly (I guess here you need to start from the point above)
- what else can you advise?
Search engines surfed, maybe I can’t find something I need because of a light mess in my head.

kvm/xen
For ubuntu kvm is better.
2. ISPManager
