Is it possible to hide certain file formats in a shared folder for the rest?

You can, through the access rights in the file system. You turn off inheritance and assign the necessary rights to each file.

I would try to play around with ACCESS BASED ENUMERATION. I use it myself to hide from users folders to which they do not have access. Haven't tried it with files, but it might work.
