I'm planning to write math and computer science notes using Markdown
Is LaTeX the best thing mankind has come up with for writing LaTeX formulas, or are there any good/better analogues?

Yes.
There are no alternatives for an electronic document.
How to make a Markdown + LaTeX document - there are different options.

Latex is not so much for formulas, but for professional layout of scientific materials. Your lecture notes are clearly not professional material. Better yet, by hand.
