Depends on user behavior. If it is possible to make up-sells, offer relative products, then it is better to combine everything in one store and promote by category keywords, allowing the client to choose among brands.
If, however, the user is not ready to buy additional goods, but comes only for a highly specialized product, then it is better to promote brands separately.
