Is it possible to somehow override the woocomerce template and create a completely custom theme with a header, footer, etc.?
For example, I created page-shop.php for the main catalog, but this does not work for product categories.

You can, you can override the plugin files by creating a woocommerce folder and keeping the structure and name of the file location in the plugin. Woocommerce itself is built around hooks and actions, so it's much easier to override these parts with functions.
