The site has many thousands of pages already indexed by search engines, for each page the database stores its own Last-Modified time, which is given through the header. Now, for all these thousands of pages, rel="canonical" was signed, do they need to update their modification time now, or will search engines see the changes this way?

So they will see, Last-Modified is worth updating when global edits or significant edits to the content are made
