How to sensibly adjust the overlay of layers in Photoshop?

The problem is this: in the resulting PSD layout, there is complete chaos and devastation. As I started to sort this out and group it properly, I realized that the author of the layout could not adjust the overlap and therefore he had to mix everything just so that the correct layers overlap the rest. I tried to google layer overlap in Photoshop, but there all the overlap options are complicated, what the hell I don’t need. I just want one layer to overlap and overlap part of it (like CSS's z-index property). How can this be achieved?

It's simple: whichever layer is higher in the list of layers, that one imposes on the rest.
